You can create different class of service - telephony sets and assign them to user groups. From there you can limit the initiation of intercom and/or who they can intercom to.

Disabling the Intercom
Howdy doody,
I have a group of admin assistants who constantly abuse the intercom, and are always interrupting people with it, instead of just calling and leaving a message. It's a real annoyance for everyone (myself included) and we've all finnaly had it.
Is there anyway to block incoming intercom calls to specific phones, or any other way of... unbelievable... she just did it AGAIN!!!
Sorry. Any way to manage intercom calls?
