We currently have (2) 60/12's in one of our sites. One is configured with all 12 ports for conference ports, the other is configured for 40 IP's (29 in use), 1 CO line & 3 analog phones. My question is if I can split the phones & conference ports among the (2) switches or do the conference ports need to all be on one switch?

As far as I know you want to split them up.
By the way it sounds you have it, conference calls won’t work.
If you are on switch 1, you need conference lines on Switch 1 to make a conference call.
If you are on Switch 1 and there are no conference lines on Switch 1 you will not be able to make a conference call.
This is my understanding of the conference ports.

Conference Ports
All our users are on a 120/24 and all our conference ports are on a 60/12.
They have to be in the same site but not on the same switch.
As far as I can tell, you should be able to split them up.... you just cant use them at other sites.
For a while I had 6 conference ports on our 120 and 12 on our 60/12. I know people could use both sets of ports. I can not gurantee you though that we were able to use 2 ports from switch 1 and 4 from switch 2 at the same time....
I don't see why not though.

I don't see where bandwidth usage would be an issue unless you are cross sites in Shoretel. Even at that point, if your site bandwidth is setup properly, it will stop the next call from being setup if the threshhold is met.
Even on the LAN, if you allocate 24 ports (say a 120/24) of make-me conferencing (that's 24 calls) even at Linear Broadband you are only using 6.1Mbps (w/o overhead) out of a 100Mbps port.
